There is no option to choose between separation runs and Nbody workunits in the project preferences page. How do I choose Nbody workunits?

I just noticed this myself and posted a new message in Number Crunching about the same issue.

Looks like a lot of stuff went missing when they updated the server code.

Looks like you'll get N-body or single core mix like they do at Rosetta with mini or regular.

Currently only control over N-body core count might be through app_config.xml.

Something like (where X= number cores desired)
<app_version>
<app_name>milkyway_nbody</app_name>
<plan_class>mt</plan_class>
<avg_ncpus>X,0</avg_ncpus>
<cmdline>--nthreads X</cmdline>
</app_version>

This is definitely more primitive control mechanisms than what BOINC server code has available (see LHC@home's preferences page).

Or Einstein's or Seti's or GPUGrid.net preferences pages.
